The fleet’s fuel and weapons resources are down to critical levels. Apollo and Starbuck learn the secret of Volahd. The fleet investigates a derelict alien ship; guards on the prison barge begin a revolt with the intention of executing Baltar. The Somnians begin inhabiting human bodies aboard the Galactica; the stand-off on the prison barge continues. Both humans and Cylons deal with the repercussions of the Somnian attack.

The search continues for the missing Apollo; a fleet genetics scientist announces the startling results of his studies to the Council of Twelve. The Imperious Leader begins a bizarre transformation. Commander Adama records a brief history of the fleet up to this point. The Galactica comes across a colonizable, but seemingly uninhabited world. An unsuspecting member of the fleet has been brought under the control of Imperious Leader.

Adama ponders the moral questions of releasing a “bio-weapon” against the Cylons. The Galactica begins its attack on the Cylon planet in the Canopus Wormhole. Starbuck crash-lands on the doomed Cylon world. The fleet faces a double threat as a deadly fever breaks out and the Cylons launch attacks, protected by a new long distance scanner-jamming technology. The fleet is threatened by the sudden appearance of a black hole and Commander Adama has no choice but to order the fleet to fly into it and hope to emerge on the other side.

Apollo, Sheba, and Croft are trapped on the planet Yevra, forced to fight in a decades-old war whose origins are lost in time. Refusing to believe Apollo is dead, Starbuck gathers some recruits to investigate the scene of the Cylon crime. Starbuck's surgical strike force infiltrates the super-basestar to search for Apollo. Apollo has difficulty adjusting to his new role as a grounded service member in Command and Control. The Cylon super-basestar launches a massive attack against the fleet and Apollo is forced to make a desperate command decision. Commander Adama's death leaves a void in the fleet that the returned Count Iblis attempts to fill.

After nearly two decades, the fleet reunites with the lost battlestar Pegasus. Using a newly-discovered aspect of the QSE drive, Apollo orders the fleet to jump from Cylon forces at their latest stop...and they end up back at the planet Kobol! The fleet finds itself trapped in Ur space, under the "real" universe. The fleet's latest quantum jump lands them at a planet called Paradis, where many of the survivors vote to make a permanent home, abandoning the search for Earth. Discovering that many of the hastily rebuilt ships will be incapable of making the continued deep space voyage after their stay on Paradis, the fleet is forced to leave them behind, along with 800 human members.

The Kobolian ark, which has saved the lives of Apollo's 800 left-behind contingent of humanity, now brings death. 20 yahrens after fleeing the Colonies, the Galactica and her fleet discover Earth. The humans discover a Kobolian ark on the primeval surface of Earth; Count Iblis offers Baltar his help in defeating the humans. After 15 yahrens, Adama is resuscitated from suspended animation. Adam and Eve are awakened; Baltar and Iblis make their move.

The humans discover a drifting ship of the lost 13th tribe. Ares’ presence disrupts life within the fleet and in the new settlement of Eden on Earth. While Ares brings trouble within the fleet, the Cylons strike from without. Iblis strikes a deal with the Borellian Nomen and exerts his evil influence over Apollo. Apollo flees just as the Nomen take control of the Galactica.

Apollo makes use of the power within his bloodline hinted at by the Seraphs. The Cylons launch a major strike against the fleet. With the rest of the fleet and the ark destroyed, the Seraphs propel the Galactica into the future…a future ruled by the Eastern Alliance. Escaping from the tyranny of the future Eastern Empire, the Galactica is sent by the Seraphs to the time just before the destruction of the Twelve Colonies. Sent into the past, the Galactica crew and their allies attempt to prevent the destruction of the 12 colonies.
