This mini-series takes place largely over Days 102-113 of the
Cylon occupation of New Caprica. There are also flashbacks to
previously unseen events shortly before and after the discovery
of the planet that becomes New Caprica.

On page 11, the bars of Flores' cell door in the Galactica
brig rise up in to the ceiling when the door opens, but the TV series clearly shows
that the brig's cell doors open outward manually.
On the last page, Admiral Adama is seen standing next to a
window out into space, seemingly in CIC. But there are no large
windows on
Galactica except the one in the observation
lounge.
Though not stated outright, it seems that Adama allowed Twilight
Command to remain as an independent unit led by Sgt. Flores on
New Caprica, a secret counter to Baltar's leadership (and later
to the Cylons' occupation).
Unanswered Questions
What happened to Deacon? The reprogrammed Cylon survives through
this issue and even receives a rebuilt body after being torn
down to just a head and torso by Number One. And how much of
Number One's reprogramming remained? Will he betray Twilight
Command? We never see the Centurion again. Presumably he was
destroyed in combat against Cylon forces before the human exodus
from New Caprica or was left behind during the exodus.
Sgt. Flores dies in this issue, but the remaining members
survive. Do they return to the fleet during the
human exodus from New Caprica?
